Two days is a tight but workable window for Jaisalmer — enough to cover the essential city sights and still get a proper desert evening in. The key is not to split your time evenly between the two; the desert half of the trip benefits from starting in the afternoon and running into the next morning.
Day 1: City and desert camp
Spend the morning and early afternoon on the fort, the havelis, and Gadisar Lake. By mid-afternoon, head out to the Sam sand dunes — that gives you time for a jeep safari or camel ride before sunset, followed by dinner and a cultural evening at a desert camp, with an overnight stay.
Day 2: Sunrise and departure
Catch the desert sunrise before breakfast at the camp, then head back towards Jaisalmer. Depending on your onward travel time, there's usually room for a stop at Bada Bagh or some time for shopping in the city before your train, flight, or bus.
This is close to the shape of our own 1 Night / 2 Days package, and it's the itinerary we'd recommend to anyone asking how to make the most of a short window in Jaisalmer.
